These lessons, i.e., interactive step-by-step instructions for performing common molecular simulation tasks, are integrated into the collaboratively developed CHARMM INterface and Graphics (CHARMMing web user interface (Several lessons have already been developed with new ones easily added via a provided Python script. In addition to CHARMMing's new lessons functionality, web-based graphical capabilities have been overhauled and are fully compatible with modern mobile web browsers (e.g., phones and tablets, allowing easy integration of these advanced simulation techniques into coursework.

Finally, one of the primary objections to web-based systems like CHARMMing has been that 'point and click' simulation set-up does little to teach the user about the underlying physics, biology, and computational methods being applied. In response to this criticism, we have developed a freely available tutorial to bridge the gap between graphical simulation setup and the technical knowledge necessary to perform simulations without user interface assistance.

• Xiaoliang Yin 2015-03-01 Full Text Available Complex electromechanical system is usually composed of multiple components from different domains, including mechanical, electronic, hydraulic, control, and so on. Modeling and simulation for electromechanical system on a unified platform is one of the research hotspots in system engineering at present. It is also the development trend of the design for complex electromechanical system. The unified modeling techniques and tools based on Modelica language provide a satisfactory solution. To meet with the requirements of collaborative modeling, simulation, and parallel computing for complex electromechanical systems based on Modelica, a general web-based modeling and simulation prototype environment, namely, WebMWorks, is designed and implemented. Based on the rich Internet application technologies, an interactive graphic user interface for modeling and post-processing on web browser was implemented; with the collaborative design module, the environment supports top-down, concurrent modeling and team cooperation; additionally, service-oriented architecture–based architecture was applied to supply compiling and solving services which run on cloud-like servers, so the environment can manage and dispatch large-scale simulation tasks in parallel on multiple computing servers simultaneously. An engineering application about pure electric vehicle is tested on WebMWorks.

The results of simulation and parametric experiment demonstrate that the tested web-based environment can effectively shorten the design cycle of the complex electromechanical system. • Miller, Benjamin T; Singh, Rishi P; Schalk, Vinushka; Pevzner, Yuri; Sun, Jingjun; Miller, Carrie S; Boresch, Stefan; Ichiye, Toshiko; Brooks, Bernard R; Woodcock, H Lee 2014-07-01 This article describes the development, implementation, and use of web-based 'lessons' to introduce students and other newcomers to computer simulations of biological macromolecules. • Hum Na, Yong; Suh, Tae-Suk; Kapp, Daniel S.; Xing, Lei 2013-09-01 To exploit the potential dosimetric advantages of intensity modulated radiation therapy (IMRT) and volumetric modulated arc therapy (VMAT), an in-depth approach is required to provide efficient computing methods. This needs to incorporate clinically related organ specific constraints, Monte Carlo (MC) dose calculations, and large-scale plan optimization. This paper describes our first steps toward a web-based real-time radiation treatment planning system in a cloud computing environment (CCE). The Amazon Elastic Compute Cloud (EC2) with a master node (named m2.xlarge containing 17.1 GB of memory, two virtual cores with 3.25 EC2 Compute Units each, 420 GB of instance storage, 64-bit platform) is used as the backbone of cloud computing for dose calculation and plan optimization. The master node is able to scale the workers on an ‘on-demand’ basis.

MC dose calculation is employed to generate accurate beamlet dose kernels by parallel tasks. The intensity modulation optimization uses total-variation regularization (TVR) and generates piecewise constant fluence maps for each initial beam direction in a distributed manner over the CCE. The optimized fluence maps are segmented into deliverable apertures. The shape of each aperture is iteratively rectified to be a sequence of arcs using the manufacture’s constraints. The output plan file from the EC2 is sent to the simple storage service.

Three de-identified clinical cancer treatment plans have been studied for evaluating the performance of the new planning platform with 6 MV flattening filter free beams (40 × 40 cm2) from the Varian TrueBeamTM STx linear accelerator. A CCE leads to speed-ups of up to 14-fold for both dose kernel calculations and plan optimizations in the head and neck, lung, and prostate cancer cases considered in this study. The proposed system relies on a CCE that is able to provide an infrastructure for parallel and distributed computing. The resultant plans from the cloud computing are identical • Na, Yong Hum; Suh, Tae-Suk; Kapp, Daniel S; Xing, Lei 2013-09-21 To exploit the potential dosimetric advantages of intensity modulated radiation therapy (IMRT) and volumetric modulated arc therapy (VMAT), an in-depth approach is required to provide efficient computing methods.

This system works to identify the most effective training modules by evaluating applicants for pre-training and post-training. Our system, Systems Knowledge Assessment Tool (SKAT, aims to increase training proficiency, decrease training time and reduce costs associated with training by identifying areas of training required, and those which are not required for training, targeted to each individual. Based on the project’s requirements, a number of HTML documents were designed to be used as templates in the implementation stage. During this stage, the milestone principle was used, in which a series of coding and testing was performed to generate an error-free product. The decision-making process and it is components, as well as knowing the priority of each attribute in the application is responsible for determining the required training for each applicant. Thus, the decision-making process is an essential aspect of system design and greatly affects the training results of the applicant.

The SKAT system has been evaluated to ensure that the system meets the project’s requirements. The evaluation stage was an important part of the project and required a number of nurses with different roles to evaluate the system. Based on their feedback, changes were made. • Thomas, M; Van Lingen, F; Newman, H; Bunn, J; Ali, A; McClatchey, R; Anjum, A; Azim, T; Rehman, W; Khan, F; In, J U; Thomas, Michael; Steenberg, Conrad; Lingen, Frank van; Newman, Harvey; Bunn, Julian; Ali, Arshad; Clatchey, Richard Mc; Anjum, Ashiq; Azim, Tahir; Rehman, Waqas ur; Khan, Faisal; In, Jang Uk 2005-01-01 High Energy Physics (HEP) and other scientific communities have adopted Service Oriented Architectures (SOA) as part of a larger Grid computing effort.

This effort involves the integration of many legacy applications and programming libraries into a SOA framework. CBRAIN offers transparent access to remote data sources, distributed computing sites, and an array of processing and visualization tools within a controlled, secure environment.

Its web interface is accessible through any modern browser and uses graphical interface idioms to reduce the technical expertise required to perform large-scale computational analyses. CBRAIN's flexible meta-scheduling has allowed the incorporation of a wide range of heterogeneous computing sites, currently including nine national research High Performance Computing (HPC) centers in Canada, one in Korea, one in Germany, and several local research servers. CBRAIN leverages remote computing cycles and facilitates resource-interoperability in a transparent manner for the end-user. Compared with typical grid solutions available, our architecture was designed to be easily extendable and deployed on existing remote computing sites with no tool modification, administrative intervention, or special software/hardware configuration. As October 2013, CBRAIN serves over 200 users spread across 53 cities in 17 countries. The platform is built as a generic framework that can accept data and analysis tools from any discipline.

However, its current focus is primarily on neuroimaging research and studies of neurological diseases such as Autism, Parkinson's and Alzheimer's diseases, Multiple Sclerosis as well as on normal brain structure and development. This technical report presents the CBRAIN Platform, its current deployment and usage and future direction.

Accordingly, HEP has made significant contributions to the development of these fields, more often than not driving their innovations.

The invention of the World Wide Web at CERN is merely the best-known example out of many. This book is the first comprehensive account to trace the history of this pioneering spirit in the field of computing technologies.

It covers everything up to and including the present-day handling of the huge demands imposed upon grid and distributed computing by full-scale LHC operations - operations which have for years involved many thousands of collaborating members worldwide and accordingly provide the original and natural testbed for grid computing concepts. This book takes the reader on a guided tour encompassing all relevant topics, including programming languages, software engineering, large databases, the Web, and grid- and cloud computing. The important issue of intellectual property regulations for distributed software engineering and computing is also addressed. Aptly, the book closes with a visionary chapter of what may lie ahead. Approachable and requiring only basic understanding of physics and computer sciences, this book is intended for both education and research.
